How do I search for Highlights or Markups in Eclipse SE Desktop?

Unfortunately, there is no way to search within Eclipse SE Desktop for Highlights or Markups. You can however, export out a LFP using using only the Annotation option. Open the LFP in a text editor and any line beginning with AN will be an annotation. Those lines will contain either a H or M. The H is for highlight and the M is for Markups.

Additionally, if you remove everything from the LFP except for the BegDoc and the Annotation letter separated with a comma, you could import the values into a custom field called Annotation as an overlay and then you could search that field for M or H in Desktop. Unfortunately, this will only report that the document contains a Highlight or Markup and not the actual page that contains the annotation.
